I would recommend not covering the holes with lids.
I read all the reviews on this product and was a little hesitant to buy it. I ended up buying it, the only negative I can say is that the small Allen key is not good for the job, I used my own. It took us (me and my 4 year old assistant) about an hour and a half. I would recommend leaving the hole covers on for about a week after reassembly so you can retighten any bolts once they have been used and broken in. The item looks very good thanks I would buy another one from these guys.
