Use the whole system if you can.
I had a custom head that was slightly larger in diameter than the one that came with it, so just bolting the muffler to my existing pipe didn't make much of a difference compared to not having one muffler at all. I'm sure you'll get adequate back pressure and a loud (but not too loud) deep sound when using a whistle.
