I've only ever used the big end caps that are made for brake cables on shifter cables because they gave them to me at the bike shop. They're a little messy when crimped because they're so much larger than a shifter cable. Once you have the right size, crimping is best. These plugs are so cheap that I stock both the smaller ones for the shifter cables and the larger ones for the brake cables. I don't think Shimano end caps are anything special compared to other brands, just make sure you are the right size for the application.
